The incident has heaped further trouble on the Latics as the Paraguyuan is set to face a three game suspension following retrospective action taken by hte FA.
Referee Lee Probert did not see the incident and so the FA have been allowed to act.
The Latics have until 6pm this evening to react to the charge and it is expected that Alcaraz will formally apologise and accept his punishment.
The FA said in a statement: "Wigan Athletic's Antolin Alcaraz has today been charged by The FA for spitting at an opponent.
"The incident, which was not seen by the match officials but caught on video, relates to his side's game against Wolverhampton Wanderers."The player has until 6pm on November 8, 2011 to respond to the charge. If the player admits the charge he may accept an automatic three match suspension."
There has yet to be comment from the Latics camp.
The incident has been made worse for the Latics as Alcaraz was wearing the captains armband for the game in the absence of Gary Caldwell.
