Robert Snodgrass set the ball rolling with a first half opener, before Steven Naismith marked his 25th appearance by netting the rebound after Barry Bannan's penalty was saved in the 2-0 victory.
The Hampden triumph saw Gordon Strachan's men claim their second win over the Group A top seeds as the Scots finished the campaign in fourth place.
