Scott Davidson scored his ninth goal of the season shortly before the break after Josh Todd set him up to finish inside the box.
Todd was on the scoresheet early in the second half as he fired low past Jamie Barclay and Scott Ferguson nearly pulled one back for Clyde, pulling his shot wide of the goal from less than 18 yards.
Todd scored his second and13th of the season, firing high into the right of the goal after Andrew Mitchell's pass to secure Annan's fourth win in five games, leaving them eight points adrift of leaders Peterhead.
